Genomics Portals
is a web-based platform for integrative analysis of genomics data. The portal integrates access to extensive knowledge base and a large database of diverse genomics data with a basic analytical tools and visualization routines.
A typical analysis involves 3 steps:
Constructing a gene list to analyze:
This can be a custom gene list of interest or can be constructed using integrated knowledge base (Gene Ontologies, KEGG pathways , Mouse Phenotypes , L2L and disease-related gene lists, Entrez GeneRIFs, BioGRID gene-gene interaction data etc.) from the database.
Selecting
a dataset to analyze:
The
platform provides datasets produced by various experimental assays
(expression microarrays, CGH microarrays, ChIP-chip and ChIP-seq) or
computationally constructed scores (eg transcription factor binding
scores and microRNA target scores).
Obtaining
analysis summaries:
The basic manipulations consist of
sub-setting the data, selecting grouping variables for the samples
in the datasets, identifying differentially expressed genes, cluster
analysis, assessing enrichment of differentially expressed genes
within the query list, etc. The results of such analyses are provided
as static annotated heatmaps, or can be browsed using our FTreeView
browser. Analyses of results can also be incorporated within the
images of KEGG pathways. One can also retrieve data in the form of a
spreadsheet or R expressionSet.
